It's perfectly simple. There's a german double agent high up in the british intelligence services, and there are numerous "lesser" agents, who are leaking state secrets. They make it seem like a valuable american general has been captured, and set up a team to go rescue him. They get Richard Burton (who the double agent thinks is a german double agent, but is actually a triple agent) to lead a team comprising all the men they suspected of being german spies, and Clint Eastwood, who is american and thus above suspicion as he's not a member of the british intelligence services. They get rescued by a plane which has the two high ups from the start of the film on, and it is revealed that one of them is the high-up double agent. He then commits suicide.

There's some more to it than that, but that's a basic rundown.
